Civilization checking at the start of game varies from patch to patch. For 1.0c you would have to research the unique technology or elite unit upgrade for each civ and then detect which of those gets researched for each player and then follow up with whatever triggers you want.
UserPatch adds shadow civilization researches, as far as I remember you need AoKTS to see and select them, obviously the scenario would be UserPatch compatible only.
If the resources in Game Settings are anything else than Standard, the game itself will override all editor made changes for resources and places the Low/Medium/High quantities of resources to player. By assigning resources to each player in the Players tab only works with Standard then. Usually the best option is to set up a few triggers at the start of the game to tribute away all resources from all players and then with triggers again give them the amount of resources you want them to have. This ensures that Game Settings cannot tamper with your Scenario Editor settings.
