I'm trying to make it so units converted to Gaia cannot be attacked I've made a trigger to ally each player with Gaia but the unit are still attackable.
I'm also trying to turn spies on and off I've set a trigger to tribute the spies resource to the player and tribute it back 5 seconds later. It doesn't seem to matter which way the resource is tributes it will always activate spies.
Am I missing something here or are these impossible?

AFAIK you can not deactivate spies. And GAIA player is quite weird. I don't think you can "fully" ally with it.

You can ally GAIA somehow IIRC, but it won't be the normal ally like any other player. I made it possible to repair GAIA buildings in Novus TD, but I am not sure how I did it. I think it was by changing diplomacy with triggers.

I've set ally to players 9-16 with no effect. As far as player 0 and the unknown diplomacy that is beyond me.
As far a spies I'm tributing -1 of the spies resource from player1 to Gaia, then tributing 1 of the spies resource from player1 to Gaia. In both instances I see the spies message and sound.

it seems that spies cannot be turned off sadly
